In the Kanto region, IC card and paper ticket fares are often different.
They really should be the same, but I think they were kept cheaper to encourage IC adoption, right?
It's been over 20 years since IC cards were introduced, so it's about time IC fares went up to match paper tickets.
I believe it started when fares were raised for the consumption tax and rounded to 10-yen units — IC cards alone kept the discount on the fractional amount.
I don't get why they'd need to make them the same.
Ticket machines round up because they can't dispense 1-yen or 5-yen coins — Suica just doesn't round up. It's simply a more precise fare.
I once ran the numbers precisely and used my Suica down to exactly 0 yen.
I've done that with e-money cards a few times — it's a real pain.
Just get it refunded, no?
Just buy something that costs more than your Suica balance, paying with Suica plus cash for the rest.

Making them the same would actually benefit regional lines outside Tokyo, where IC fares are currently higher than paper tickets.

Well, with the "Hiru-toku" daytime discount ticket you could ride for 40% off the regular fare, plus there used to be tons of vending machines by the station reselling loose tickets.
